The differences vary by source. Unless you are going by established D&Disms. In which case, Faerie is a type of elf (grey, gray, or meadow) and a fairy is usually a little winged thingy (like a sprite or pixie or a generic fey).

In real life folklore, it is way more messy and spelling is irrelevant.

In my limited knowledge...fairies = nice, faeries = evil and mischievous
